If you have a clutch it could be slipping. It may also be a problem with the muffler or exhaust system. You may also have a very powerful engine.

an air leak in your intake will cause the engine to rattle. Protege's intake hoses are prone to cracking.
Depending on your car. On some cars you can do so by adjusting the gas pedal cable connection but I won't advise an ametuer to do that cause you might cause your gas pedal cable to be loose and that will cause big problems.
bad switch on brake pedal? do you have brake lights?
Try spraying the pedal linkage with wd40 or something similar and see if the noise goes away.
Check your catalytic converter.
You could be very low on oil, check your oil and add to the full line.
