If a vehicle has an aftermarket alarm system, it will be wired into the ignition and the car cannot be started when the alarm goes off or while it is armed. In vehicles with alarms installed by the factory it is the same but the key used has to be from the dealor or factory because it has a chip inside that sends the required encrypted signal in order for the car to start.
