Typically it's a sticking injector. If it runs, try putting some injector cleaner in your next tank of fuel. Also, if the air filter is plugged the engine may not be getting enough air.
If it turns over but just doesn't start, it may be the CRANK POSITION SENSOR located next to the air conditioning compressor. Sometimes you just have to disconnect the electrical connection and re-connect and it may just work then you know that was your problem. It could be the FUEL PUMP also but sometimes they act up some before going out so there is some warning.
Factory alarms are, by their very nature and by design, difficult to bypass. It is almost a dealer issue, but some automotive locksmiths can help.
