Donald and Goofy are found in the Third District after the fight against Leon. To fight against Leon, return to Cid's shop then leave. It doesn't matter if you win or loose against Leon.

Then a cutscene will happen, and after the cutscene, Leon will tell you to 'Find the boss of the heartless'. Head over to the third district, and you'll meet Donald and Goofy.
