BBEe and bbEe.

Black is dominant, and brown is recessive. Yellow is also recessive. Because one parent is brown, for none of the puppies to also be brown the black parent cannot carry the recessive allele on the B locus. Because neither parent is yellow but some of the puppies are, both parents must carry the recessive allele on the E locus.

Should you allow the father of the German Shepherd puppies around them?

If there is any doubt at all, then no. Some males are safe around puppies, and some are not. Unlike with female dogs, there is no particular parental attachment between males and their offspring. They either like puppies or they don't, regardless of whether the puppies are their own. Puppies are fragile. If you make a mistake and judge a male safe that isn't, it can result in puppies deaths. So err on the cautious side.

How do dogs show parental care to their young?

Dogs have many ways to protect their puppies. Their first step is a preventative measure, which is digging a hole or trying to find a hiding spot to "nest." They will also protect their puppies by attacking other animals that they feel are threatening them or their puppies. That is why it is important for a dog to trust you if you plan to help them deliver puppies.
