I believe on most alt. you have a positive hot (red) wire that usually goes to the threaded bolt on the back of the alt. and goes directly to the positive terminal on the batt. and a ground wire that goes to the frame of the alt. usually you put it between the frame of the alt. and where one of the brackets bolt up to support the alt. just pinch it between the two and run the bolt through the mounting bracket and the wire and the alt. and tighten it up and that will ground it. then you will have a plug and wiring harness that just plugs into the alt.

Is the alternator a known good one? You could have a bad rectifier in your alternator causing a short to ground when it is installed.

It depends on where the wire is being connected on the alternator. It could be the alternator or it could be a damaged wire or connector. It's something that you will need to track down.
usualy if the alternator is not defective then its the battery. you should start by cleaning the battery post. then you could check the terminal wire that runs from the battery post to the alternator. if thats not it you should check the ground on the alternator.
There isn't a black connection on the alternator? That would be the correct side. If not, you could almost connect it to the bolt that holds down the alternator to the frame of the car. Check with someone else to be sure, but the negative side or connection is the common or ground wire. Just avoid hooking it to red.
