Yes, but you may want to lower the water a bit so that the debris on the deck doesn't get into the pool and contaminate the water. Most people make that mistake of turning the system off during a rain. Rain also brings in contaminants that are in the air.

It probably is not safe to continually run a pump that is actually overheating and shutting itself off because of that. If by overheating, you mean, the motor is getting warm or hot to the touch. Then that is normal.

The pump pot (that section with the strainer) itself is getting too hot to touch when it overheats ~ not good. Then, that is not normal and you need to remedy it by either adding water to the pool bringing it up to the middle of the skimmer, empty the pump strainer basket, empty the skimmer basket, open any closed gate valves prior & after the pump. If the pump is running dry ~ add water to the pool, repair any suction leaks ~ not good.

In pools with automatic treatment and chlorination, yes. Other pools should be checked and treated after heavy rain, which could affect the level of microorganisms in the water.
