You go to the Rio finders keepers map that you should have found in the lightning Storm and use it to find the three hidden unknowns. after that you go to the battle frontier and use them in the lv.50 battle after you beat all nine competitors you will go talk to Wallace and he will trade you a raquaza for your unknowns.

Groudon is not the legendary in Pokemon Sapphire. If you want Groudon, it is in Pokemon Ruby. You can find Kyogre instead in Sapphire by diving into Team Aqua's secret base.The only way to get a Groudon in Pokemon Sapphire is to trade one over from Pokemon Ruby, since Groudon does not appear naturally in Pokemon Sapphire - only Kyogre, Groudon's counterpart does. Kyogre can be found after fleeing from the Seafloor Cabin to the Cave Of Origin after being defrosted by Archie's Red Orb. Why does Groudon and kyogre fight?
Kyogre and Groudon fight when they are awoken because millions of years ago (in the Pokemon universe) Kyogre was born in a deep ocean trench, Groudon was formed underground in pools of magma, and Rayquaza was born out of minerals (like ozone) in the air. Kyogre and Groudon went on to expand the seas and land, respectively. Rayquaza however, went around to aimlessly fly in the air. Whilst Groudon and Kyogre were expanding their domains, they met, and instantly became rivals. They fought for millions of years, expanding the seas and land and having apocalyptic battles. Suddenly Rayquaza dove out of no where, and put them both into "eternal slumber" so they would stop fighting. No one won the fight, which is why when Archie wakes them up in Emerald, they fight.
What do you do after you find sootopolis?
Go to the Seafloor Cavern slightly South-East of Sootopolis and defeat the Team Aqua/Magma grunts. You'll need a Pokemon with Rock Smash and a Pokemon with Strength to get through. You'll reach 2 fairly easy puzzles of boulders that need to be moved with Strength. Defeat another member of Team Aqua/Magma in between these puzzles. After this, you'll need to defeat Archie/Maxie and you'll discover either Kyogre (if you're playing on Sapphire) or Groudon (if you're playing on Ruby). This will cause either a massive rainfall (Sapphire) or severe sunlight (Ruby), and you then go back to Sootopolis and up to the entrance to the Cave of Origin. The gym leader of Sootopolis, Wallace, will explain what to do after that.

After beating them go get Team Magma out of the SpaceCenter. You will have to beat Maxie again with Steven. After the battle Steven willl giveyou the HM DIVE so you can dive to where the Aquas are awakening Kyogre. So you should goto the Aquas new Hideout the Seafloor Cavern just south of Mossdeep then you have to gothrough until you see Archie. Archie will then challenge you. When you beat Archie youwilll have to go to Sootopolis City and see the clash beetween Groudon and Kyogre.
