A molecule consists of two or more atoms. A molecule is the smallest amount of a chemical compound, or an allotropic form containing multiple atoms of a single element (e.g. O2 - oxygen, O3 - ozone).

For the example of a molecule of water: if you break it down any more, it's no longer water, it's atoms of hydrogen and oxygen.

That really depends on the individual element. Some, Hydrogen, are small. Some, Uranium, are large. In general, however, molecules are larger than elements because molecules are made up of elements.
