You can charge a 12 volt battery with a 6 AMP charger. The amount of amps put out by the charger is actually the rate which the power flows out from the charger, not the amount of volts it will charge.

Volts and Amps are two different things.

You can't charge up a 12 volt battery all the way, using a 6 volt charger.

You can charge a 12 volt battery with a 12 volt charger rated at '6 amps'.

It will charge the battery faster than a 2 amp charger will, but it will take longer than using a 12 amp charger. You probably don't want to use anything higher than a 12-16 amp charger for charging a 12 volt battery.

Some chargers are equipped with a 60amp boost charge that is used for starting the vehicle, without having much of a charge in the battery.

You DO NOT want to attempt charging a battery with it set to a 60amp boost charge. That is for starting vehicles only and could damage your battery.

Keep in mind that the lower the amps are, that you use to charge the battery (1-2amps), will result in the charge lasting longer without recharging it, than if it was charged up at a higher setting (12-16amps).

In general, yes you can. But the two 6-volt batteries will have to be connected in series (effectively making a 12-volt battery because 6 volts + 6 volts = 12 volts), and the series combination connected to the 12-volt charger. Some cautions apply, and the charger must be "matched" to the batteries. For instance, you wouldn't want to charge a pair of 6-volt rechargable NiCd or lithium batteries (connected in series) with a 12-volt vehicular battery charger.

No connect the two 6 volt batteries in parallel to charge them with a 6 volt charger. Two 6 volt batteries connected in series must be charged with a 12 volt charger because you have an output voltage of 12 volts.

If the charger is rated as a 12 volt charger then yes it will work. The amperage rating on a battery charger is the maximum amount of amps that the charger can produce when charging the battery. On some battery chargers you will find a high and low charge rate. This means that you can control the amount of current that flows into the battery through the position of the high - low switch.

Yes, you would hook them up as parallel. Hook both positives together and both negatives together. Then hook the charger to one of the batteries. It will take twice as long to charge though.

Yes, but it will take a couple of days. This type of charge will produce a deeper, better charge than a higher amperage quick charge. It's called a trickle charge.
