It could be that your cats nipples are fine but you think that they are not right. Male cats don't breast feed to their babies so their nipples would look quite different to female nipples. Based on this information it is likely that your male cats nipples are the way they are because it has been in its genes.

It is most likely that the cat has inverted nipples, like belly button, oils-dirt-and dead skin can build up in this little whole and cause a "black head". Simply squeezing the nipple (gently!) will help remove a large amount, if not all, of the build up. If there seems to be blood mixed into the build up them it may be a sign of previous injury and a you should seek a vet's help.
Washing the cat will not help with the issue as the cause it internal. Simply keep an eye on it and gently squeeze to prevent to much pressure from building up and becoming uncomfortable. After all, it's just a nipple zit.
