Apple doesn't like unauthorized apps on it's devices, or anything it can't control. YouTube got lucky but they have to stream to your iDevice in Mp4.
Flash compatibility would allow web based apps to run in your browser and take a chunk out of apples AppStore income. It would also allow users to access flash programs that the device couldn't handle (let alone some computers) and 'ruin the user experience' (Apples control of YOUR device).
