Zeus thinks Percy stole the bolt because Posiedon and Zues were fighting, and since Gods can't take each others possesions, he thought his only son did.

It was because he was the son of Poseidon, whom tried to overthrow Zeus by catching him with a golden net and will not let him out unless he promised to be a better leader. Although gods cannot steal another's symbol of power, demigods can.

Because Percy was Poseidon's son so he thought Poseidon had Percy steal the lightning bolt so that Poseidon could rule over Olympus.

Well, because His brother made an oath never to have kids, but then he did, so then when he confessed, the bolt was stolen, so it made it seem like his son stole it, who was indeed, percy.
