You can take the Downtown (Manhattan-bound) E train. The E stops at 34th Street-Penn Station. You can take the E from the following stops in Jamaica: the Jamaica Center-Parsons/Archer Station (end of the line), the Sutphin Boulevard-Archer Avenue Station, and the Jamaica-Van Wyck Station.

You can also take the Downtown (Manhattan-bound) F train. The F runs a bit further north into Jamaica. You can get on the F at the following stations: the Jamaica-179th Street Station (end of the line), the 169th Street-Hillside Avenue Station, the Parsons Boulevard-Hillside Avenue Station, the Sutphin Boulevard-Hillside Avenue Station, and the Briarwood-Van Wyck Boulevard Station.

But the F does not stop at Penn Station. You'll need to take the Downtown F to 47th-50th Street-Rockefeller Center, and then transfer to the Uptown B or D trains.

Take the Uptown B or D to 59th Street-Columbus Circle, and transfer there to the Downtown A or C trains. Both the A and C stop at Penn Station.
