I agree with Charles. I would also sand the piece of wood with the stain a bit then apply the darker stain.
This all depends on how much of a 'purist' about wood you are. I always sand old stain a bit, but a darker stain will cover it anyway.

The clear-coat will not allow the stain to penetrate the wood so the stain (even the ones designed to be single application) will sit on top, scratch, and generally look bad.
