Some problems are tourism, boreholes, land and animal ownership, some natives arrested for hunting even though legally allowed in Botswana. Evolution of agriculture has changed the natives way of life as well.

One threat that I know of is that domestic animals such as goats and donkeys and trappling the weak soil that isn't desert and causing it to become another stretch of desert. If this continues the Kalahari could turn into a Dust Bowl and not even desert based plants could survive
