In the acknowledgments Paolini said,

For those of you that understood the reference to a "lonely god" when Eragon and Arya are sitting around the campfire, my only excuse is the Doctor can travel everywhere, even alternate realities. Hey, I'm a fan too!

He was referring to a section of the book that Arya wrote something on the ground. It said,

Adrift upon the sea of time, the lonely god wanders from shore to distant shore, upholding the laws of the stars above.

It was a reference to Dr. Who. It didn't really play into the plot of the book, but was Paolini's way of giving props to the Doctor as a fan himself.

The reference to a lonely god in the author's note in Brisingr is meant to evoke the idea that the act of creation can be a lonely endeavor, as the author pours their heart and soul into crafting a world and characters. It can also symbolize the isolation and responsibility that comes with being an author, creating and controlling entire universes.
