Timbuktu, in Mali. It originated as a gathering point for many African kingdoms because of its geographic location, it houses one of the first universities of the world, became a hub for written African texts, and several Islamic mosques. Today it is threatened by desertification, however they do have an airport in Timbuktu because of the tourism industry.

It depends when you are asking about.

In precolonial times [C13-C16], there were sophisticated empires of Mali, Songhai and Benin. Lesser centres in Kano [Northern Nigeria], the Gold Coast, and at Timbuktu etc.

In colonial times, the first education centre was probably Cape College, near what is now Accra, in Ghana.

It depends on which time period. It was Spain, Baghdad. At one point it was Timbuktu. Currently, I think it's Cairo in Egypt.
