well if you mean the battle during the deathly hallows in my opinion professor McGonagall took charge of Hogwarts during the battle because Harry had to find the Horcrux while McGonagall kept Harry from the death Eater and rallied the teachers to fight while organising prefects to take all student under the age of 17 to saftey.

The defenders of hogwarts were led by McGonagall in battle, she gathered every student of age, every professor, every order of the phoenix member to fight the dark lord and his death eaters. Thy werent expected to win only to hold him up, but in the end it was a decisive win for them even with dumbledore not there. She even summoned all her courage to duel the dark lord to a stalemate alongside kingsley and slughorn. This is why Dumbledore had McGonagall as his second in command.

Who took over Hogwarts after Professor Dumbledore in Harry Potter book 7?
Minerva McGonagall served as the interim head until the board of governors (under control of Voldemort) appointed Severus Snape as Headmaster.
