You cannot simply decide to do that, for no reason. Cards will go to the graveyard or removed from play zone when directed to by an effect, or when you use them as a cost, depending on the wording of the cards.

No, you either negate the entire effect with Prime Material Dragon or get rid of all of the monsters on the field. You cannot simply choose which monsters gets to be destroyed. You cannot negate an effect midway during its resolution.

Unless stated otherwise, a card's special summon requirement is from the hand only. Rainbow Dark Dragon can't be special summoned except from hand, by removing the seven differently name Dark monsters from the graveyard.

Use a Dimensional Fissure Deck or something similar it removes from play all cards that go into the graveyard so.. there wont be nuthin in the graveyard for Sky Scourges to feed on =D

Cards in the removed from play zone can only be affected by things that specifically affect them, such as Burial from a Different Dimension.

If Prime Material Dragon wants to stop the effect, it has to activate its own Quick Effect in chain to the destruction effect, so it would add to the chain as Chain Link 2 against Dark Hole's Chain Link 1. The negation effect will resolve, and Dark Hole will be negated. If PMD chooses not to chain, and Dark Hole is allowed to resolve, all monsters are destroyed. There is no way to selectively save certain monsters with Prime Material Dragon, it either stops the whole resolution or not at all.
