Yes if you owe the IRS money your tax refund will be offset, and usually if they are aware that you owe them money, they will offset it immediately.

I spoke with an IRS rep and was advised that 1647 was referencing that fact the an amended return was filed and that it will take about 16 weeks from the date of the amended return to receive your refund. Also, money will not be deposited electronically, only by mail. This is why their website says 'there is a delay".
